I'm actually going to go out on a limb and say Zant from Twilight Princess. I know that he somewhat co-stars as the villain with Ganondorf, but in my opinion, Zant seems more mysterious and evil.

I cannot think of another first party villain to actually accomplish things and keep it that way. Despite being defeated in battle, Porky Minch came out the clear victor with the fewest losses, and he changed the world forever.
